Когда вы «Скачать ZIP» из GitHub, это не дает вам «theme_name.zip», что вы бы надеяться, но, скорее, «theme_name-master.zip», который, когда средние пользователи установите это имя перепутанной папки, отбрасывающее дочерние темы.

Как это можно исправить, чтобы загрузка zip ничего не изменила?

Это немного проблематично, и я не думаю, что есть реальное исправление, только обходные пути. Я столкнулся с такой же проблемой с плагинами и имею лишь частичное решение: он работает только с обновлениями плагинов/тем, а не при установке.

Никогда не пробовал, но, возможно, можно выполнить переименование папки на плагине (register_activation_hook) или тему (after_switch_theme).

Я проверил сердечник, и фильтр upgrader_source_selection работает для тем и плагинов. Сбой репо находится в URL-адресе GitHub: http://github.com/user/repo-name.
